I want to start MySQL without having to press enter after having run the "bin/mysqld_safe --user=mysql &" command.

Although it sounds like you are using an old version of Ignite, they have changed these to:
make_tape_recovery
make_net_recovery
I would really think of upgrading. Simply remove your old version using swremove and install a new one.
All your configuration stuff should be retained.

From here I would expect that the HP Machine is waiting for information or a state change from the Windows box, have you tried the microsoft knowledge base to see if they have any support issues logged?
I suppose the best thing to do would be to try and identify which machine is droping the connection. Just because the HP machine has the FTP session as a zombie does not mean that it is what is causing the problem.
Perhaps you can do this, start the ftp session between the machines, and start...

Being a HP-UX guy and doing some stuff on IBM OS/400 I find it interesting, I also am having a tough time, but I think the conversion is more difficult coming back the other way as such.
I think I understand what you are trying to do, but for now I suggest that you keep it simple...
Do you have only one hard disk in the machine?
If so then I would seriously investigate adding more disks, looking at you swapinfo figures I can see nothing particularly wrong. However how many disks do you have in you /dev/vg00 volume group?
