Try to uninstall IIS services (if you have websites or ftp sites do not forget to back them up)
Reboot and reinstall them (do not forget NNTP and SMTP).
Try the installation again (of course you should have the latest SP4 for W2K)

Can you give Full Control permission to a Domain Admin account over that mailbox (just temporary - from ADUC/ExchangeFeatures/Advanced/MailboxRights).
Than LogIn as that Domain Admin, open the user's mailbox and try to delete the problem e-mail?

After deleting the Exchange 5.5 Servers you have to uninstall SRS (Site Replication Service) using the Exchange 2000 CD. Start the "setup.exe" and the in the list of components to be installed modified - remove SRS.
Then you will be able to switch to Exchange native mode.
If you have or if you can afford it - exchange 5,200,2003 will integrate better with your Microsoft Outlook.

I would say that generally you have 2 options.
1. Upgrade to dynamic disks and add this space to E:
2. (The one that I would preffer and I've tried successfully) Ghost the disks from the small Array and transfer the image to the new one. Than boot from the new array.
