It could be a profile corruption again but sometime the client (thin client) itself could be faulty. You can try login on another thin client workstation. You may want to test the same user on another machine first.
note that rebooting a server is or should be the last option...

I run Cognos reportnet1.1 mr3. When I open the Cognos configuration tools it's very slow displaying the information thorought PC anywhere. All others applications that I run are fine and very fast.

I'm no expert in GPO but from what I understand you need a special module attach to the GPO. When the users login you the system call that specific module and and then apply the script.
I will check for the procedure by next for you.

- prevent acces to drives from my computer
make some tests first. I never used those so I'm not sure of it behavior.
Can you be more specific please? Is it running on some machine or not? Do you see it run? You can add "pause" in the script so you will see it running. sometime it runs to fast to see or to read any messages. once debug you can remove the "pause".

Sounds like you script doesn't run at all at startup.
Maybe you could set you script to run visible so you would know if the script runs at startup.
Normally your script should run at logon and not at startup assuming groups and department get different drives.

IT is okay to implement security on workstations. normally save you a lot of trouble.
You can easily disactive the share function throught a registry key. I do not remember which key exactly but by doing a search on "disable share connection" on google you should find it.
Not all applications run on a TS box depending on how the applications uses the registry. Have you checked with the the provider if their apps is compliant to TS server? sounds like it's not. In order to work, applications must user the HKCU as much as possible otherwyse.
