I would disable any Firewalls/Security Software or built-in firewall that your backup DC has.
Failure to access is leading me to believe that it's firewall related.
When you said via "POP", do you have a Connector Tool Setup in your Exchange System Manager? Then from your Outlook, you don't really have the actual POP3/SMTP setup and just feeding it thru your Exchange Server? Please verify this.
I would check on the SMTP ports that you're using. Contact your ISP for any SMTP issues. Find out from them is they have any other SMTP Ports to may use aside from the default ones.

Verify that all Networking Services are running, esp. the Computer Browser.
Also, when you attempt to change the Workgroup to the Domain, browse in More... and verify that on Primary Suffux of this Computer has your Domain Name listed (ex. companyname.local).

You will need 2 of those VPN devices on both locations in order to do a Site-to-Site VPN. For site to site VPN you may keep your existing IP Scopes.

Does this happen to only 1 User from his/her location? Any other Users that does site to site VPN from this User's location? Have you tried to re-configure her VPN access from her computer?
Also, another test that you do if you have not done yet is to create a new folder and grant this User...
SBS Servers are not too bad as long as proper configuration from the Server is done. In order for the SBS to work well, DNS, DHCP, Exchange, etc. need to be configured and running in your Network.

I would set a restriction to be on a safe side. There's no doubt about this. I won't leave it open 24/7. If you are the Network Admin you have to provide policies in your company. Good IT policies always get approved by the management.

The original DC will not be brought up anymore. The SBS 2003 server will be the new DC and the other 2 servers that we have will be backups of the new SBS 03 server.
