You should be using SAM 3.7 Service pack 3 build 8.
The NIU1 should be firmware revision R17a.
If you are using NIU2 the firmware should be R6a.
If you copy files using Xmodem it can take up to 1 hour to copy 1 mb of data at 9600 baud via a modem.
You can raise the speed on NIU to 38400 baud...

Fisbi can be used on BC12 NIU2.
It has been tested on 28 Lims using HDU7/1 with 2x190mb partitions REL1 and REL2 and safety disk HDU7/1 with 190mb partition.
The safety disk reloads the system.
Flash ram was not used as its capacity is to small.

The partition created is less than 64mb(about 60mb) so it will work on all flash ram of 64mb and above and is enough to fit size of INL about 20mb.
It is not good practice to create a new system from an INL
extracted from another system.
You should always use an original INL from the vendor.

After you format and create the file system and mount the flash disk or HDU you should use MDDT from SAM 3-7 sp8 to create INL.
Make sure you have the latest firmware on NIU2 or NIU.
Also make sure you are not using old NIU/1 boards.
There are problems with old firmware and hardware
on NIU...

from Ericsson.
This shows you the revision of the relevant card
and what prom is needed to upgrade it to the correct revision for the BC release of MD110 you are using.

Although it refers to creating INL some of the NIUX
commands are relevant.

If you take LIM 2 out of service and do CNPIP:UNIT=DTM;
it will show you if DTM is active in LIM 3.
If that is the case and you can dial out in the LIM's that have no route members present then it could be a problem with the power down of LIM 1.
I dont know how easy it is for you to test this...

If you only want basic call functionality with QSIG
then BC7.2.2 is O.K.
You are right that E1 ISDN will be O.K.
But if you want full QSIG functionality then
minimum is BC9 and even at this version you can have problems depending on the type of PABX you are interworking with.
