I'm no Mitel afficionado but I think you need to check your sites DHCP option settings (be these on on the Mitel controller or external server) and double check that option 129 has the correct information in it.

I have 2 sites both with 3300's running 4.0. the sites are linked via an IP trunk, recently site 1's reception area was closed down and all external calls to site 1 reception are routed over the IP trunk to site 2's reception which works fine...

Thanks for the responses guys, I tried reverting the voice encoding back to NIL, but immediately get the real bad quality external calls, unfortunately I didn't get chance to test the fax as management insist on reverting back straight away.
