Configure number of files per B2D folder

Don't worry about the size of the .bkf files in the backup to disk folders. The default is 1G. Once each .bkf file reaches 1G, a new file is started. You just need to adjust your media retention settings of each folder to retain each dataset or backup for 4 weeks, then that space will be...

Configure number of files per B2D folder

Assuming compression is not turned on, the only other thing I can think of would be that your backup is skipping files for some reason. Is the type of data exactly the same on all servers? Are all the same options installed on all servers (i.e. Advanced Open File Option)? Have you compared...

    be10 services sqlagent$bkupexec and mssql$bkupexec

MSDE is a short for Microsoft Database Engine. It is basically a cut down version of SQL 2000. VERITAS redistributes it as part of Backup Exec. I'm not sure why the service is set to manual/stopped. Are you having problems with it? If not, I'm sure there is a good explanation. ;-)

    be10 services sqlagent$bkupexec and mssql$bkupexec

Both of these services are responsible for the Device and Media database as well as the back end database itself for Backup Exec (which by default is MSDE.)

Media Overwrite Protection is configured to prompt before overwriting

You are using the default media overwrite settings. These settings are configurable during and after install. You do not have to create a new media set, you can reconfigure your settings now. There is a Wizard that can walk you through this in the Tools, Options Tab.

Always install the VERITAS drivers. Ignore the message from Microsoft about them being "unsigned". It will only occur during install and never again.

    Backing up Exchange problems

Have you applied the Remote Agent for Windows Servers (RAWS) to the remote machine? The Exchange Agent is actually installed locally on the Backup Exec media server and the RAWS Agent on the remote machine. Is that how you have it configured?
