Is it causing you a problem? If not don't do anything about it.

Perhaps it's changed because of the dual boot?

No, it is not causing a problem that I can see, but it worries me that disks may not be checked where they ought to be checked.
 
This is the value I see in this Vista Registry of the machine I am using.

autocheck autochk *
autocheck lsdelete
autocheck lsdelete


Those last two entries are inserted as a result of this machine running Ad-Aware from Lavasoft. What it shows is that third party programs can make changes to that Registry Key. Having said that, maybe something that you have loaded or uninstalled has made the changes in there and perhaps you should put the entry back ("autocheck autochk *")?

You might like to look at this (long) thread about Autocheck and Chkdsk just from a background point of view?

Chkdsk runs everytime on start up?
