i beleive there is a setting somewhere to set the default domain name to your domain in IIS. I have it setup through a customised OWA logon page where the user enters there username & password and then when you click login it will enter the domain netbios name and log the user in.

Are you sure the users haven't deleted these folders. If a user deletes a folder from within a network share it will not go to the recycle bin, it will just go. Also nothing will be entered in the event log.
