I use Win CVS to check in all the sources. Howevre I dont think Mercator 6.7.1 can detect CVS as a version control tool.

If you are using mercator to do a put of a file you shouldnt have a problem, because mercator automatically creates the temporary files and then renames them after the put.
1) Use the UNIQUE function to pull the unique ST's into a functional map. So you pass the unique ST's and the whole input file into the functional map.
2) For each unique ST, create an ISA - IEA and extract all the ST's with the same number and map them.
