there are a few quirks with MMC3 and it does depend on which programs are trying to access the console and how.

CACLS is a utility included in W2K3 which can be scripted or if you prefer put in a batch file to replace the DACLs on pretty much anything you like.
Outside of that you might want to chat to a 'scripting kiddie', I'm sure there are plenty of VB scripts that can be modified to do what you want...
did you by chance perform a DCPROMO on the old server before promoting the new one. It seems the new server is not considered the DC on your netwrok whioch will cause all manner of problems.
