yes, the agents need to use the AltiAgent client instead of AltiConsole. Before you can load the software you have to make sure that your system has AltiAgent client licenses loaded onto it.
You need to downgrade the Firmware on the phones. Your 5.0A system is probably using the H.323 protocol and with 5.1 it changed to SIP. These new phones will only work with SIP Servers. There should be a TFTP program on your system so that you can send new firmware to the phones.

Not sure what to suggest. We have deployed 1000's of 705, 710 & 720 phones and have never come across this issue. Do you know if it is common amongst over users?

Because the calls are ringing to your phone does seem to indicate that your ext is still registered to the Server.
With 1 way audio maybe one of the UDP ports is being block so stopping the RTP going from you to the Server.

What software level is your Server at?
Do you know what firmware load your phone is at?
Does the phone's LCD display show anything diffent (e.g SIP REG FAIL)?
What type of phone? 600, 705, 710, 720 ?
Is the phone registering via VPN or over public network?
I thought the 1st two indicate the year and the 2nd two indicated the week (in HEX)that the phone was built.
But I have one of thte new IP-720 phones and it says 0714
The VLAN feature is only to seperate voice and data on the same LAN. Your server would have to have two NICS.
For you boss, the phone config will be the same as your IP phone. How about using IPTalk on a laptop, instead of taking a phone? will work just as well
