Testing 508 Compliancy

I've got an application that I need to test for 508 Compliancy. The problem is that my application is accessed only by logging in with a username and password. So when I run an accessibility check, the page that's getting checked is the page that lets the user know they're not logged in - because obviously the accessibility checker doesn't know how to log in.

Is there a way around this? Is there a way to check the accessibility of an application that you have to log in to?
