I have four(4) IP Office 500 V2 (Release 11.0) at four sites connected via IP Office Lines/SCN.

I want to be able connect to all sites using Avaya IP office manager from the main site but can't.

The 3 remote sites are connected via fibre metro link and I can ping the 3 remote PBX IP addresses. I also see the IP addresses of all sites on the IP Office connect screen but when I attempt to login, I get an error message "Network error - Failed to communicate with IP Office".

SCN is working; the extensions from all sites can successfully call and receive calls from one another. Also remote extensions can use the SIP Trunk at main site.

I believe the firewall could be blocking some important/relevant port(s).

Any advice on how to access the remote sites from IP Office Manager at Main site, would be greatly appreciated.

Can you access the other sites with WebManager? that "Network error - Failed to communicate with IP Office" can be a hint that the Manager version doesn't match system software. Can try setting Manager Preferences Security setting to low or none. Or resetting security settings on systems.

I think there is too many ports to list here:

Treating systems in an SCN as a single system is controlled by the SCN Discovery setting in File | Preferences | Discovery. It doesn't say, but I would suspect that it needs to IP Office lines to be set to WebSocket rather than Proprietary.

Stuck in a never ending cycle of file copying.

WebSocket is definitely the preferred connection method. In Discovery if those other site have there own subnets you can enter them. Instead of relying on the broadcast mask [255.255.255.255] finding them.
