I just read that if a customer has 3 analog trunks, and a 4-port analog trunk module, you don't have to do anything in the programming. I always thought you had to put the 4th trunk "out-of-service", or assign a different line group ID to it. Have I been wrong all this time? Is there a way to put it "out of service" without having to reboot?

You can just put it into out of service from the drop down...no reboot needed (not with newer releases, anyhow).
But I would put that last line into another group anyhow.
