So I have been formatting and re-creating SD cards before even firing up a new system. I then go into EFM and do an "upload system files" and it does 2300 some files (taking about an hour). The same number as if I did a regular firmware upgrade. Isn't the point of SD card re-creation out of the box to get the system on the latest firmware without having to do a manual upgrade/upload?

Yes you are wasting your time, not by recreating the SD card but by going through the upgrade/upload process. Once you recreate, the system is upgraded. No need for anymore steps.

I was always taught (through training) to go into EFM and check for files that the upgrade or recreate might have missed. If the files are already there shouldn't it say, "no upload needed" or something like that?

ya in the real world but we are talking Avaya here

So after a format and recreate fresh out of the box, I should just ignore/skip uploading system files? I'm okay with that being that a recreate takes 5 minutes compared to a 1 hour upload through EFM.

Another tip is to edit the filelist in ther Manager folder and remove the reference to all the languages you don't need for the voicemail, in the screenshot below I have removed all the languages apart from ENG and ENU and that saves thousands of files and drops recreating time down to about 2/3 mins :)

I do the same as Amriddle, saves time, but then everytime I update the Manager software, I get to do this again... becomes tedious after awhile. Wish Avaya had it built into manager on the format and recreate, to pick the languages you care about.

I would also wish that Avaya gave us an option to recreate SD cards for different firmware releases without having to install many versions of Manager...
