Using real FTP software would be the best way to go. Try Titan FTP.
If you really want to use IIS FTP then you need to have different ports for each FTP user. Not very graceful, but it is the only way.

To fix, try this. have only one window of IE open >> maximized >> now close it. Any window you open now should be maximized.

That is normal if you have ASP files registered with Interdev. If you want to see your ASP app running as a web app then you must use your Address bar in your web browser. Just like you would do for viewing any other website. Roger Villeneuve

sounds like default.htm is not one of your allowed start files. Add it to the list and all should be good. Look at the 'documents' tab for this.
Also make sure your folder permissions are correct when setting up webspace other than inetpub. Roger Villeneuve

Make sure each site has its own folder. When setting up a site in IIS, when it wants to know what folder the website is at... choose the correct folder (the root of that website). Also, make sure your index page is in the webroot.

Actually, if you are using a hardware RAID 1 solution, then yes you can boot from one of the mirrored drives and nothing needs to be done to make it work.
I know this from experience. One of our RAID controller cards failed and as a temporary fix I setup the server to use just one of the drives...

I assume your machine is logged off when running a schedule? Mapped drives do not work when logged off... only local drives do. You have to use UNC paths.
