I think what you are going to have to do is actually create 2 separate custom groups - one for each filter in your original custom group.
Even though you are asking for subtotals, your original custom group is considered a single entity and cannot be broken down like that.

Have you checked the basics such as the report timeout limit, max number of rows governing?

If you are using MicroStrategy, go to the metrics editor/advanced tab and click the checkbox for "Smart Totals". This forces the query engine to work from the base totals instead of simply adding up the column.
