Yes, SMS will run with SQL 2000 and SQL 2000 will run on NT 4 sp 5 or later. However; I am not sure how well SMS will run if you are using virtual instances of SQL 2000 and not the default instance.
Try using SMS Installer, create a snapshot before and afte file and print is enabled, package the snapshot, and push it to the client.
If that doesn't work, find where in the registry file and print is enabled and write a batch file, push that.
