The ISP in the building supplies DHCP to our domain (this DHCP server is on a different Windows 2003 AD domain).

You need to setup the GPO ( Computer Config \ Admin Temp \Wind Comp \ Windows updates) to tell the computers within the domain/OU to contact your WSUS server for updates (see the policy: Specify Intranet....) Then you will want to launch your servers Admin website...

Ok - so thanks to SI’s file monitor I have determined the issue.

Hmmm a tough problem - I had a similar issue. Do you have or have you checked:
Firewall, and so did you re-check the configuration
Event Log Error Id's - still none?
Network Connections - File and Printer Sharing is enabled
Group Policies - Are you using them?
What other jobs does this...
Here is an update on the problem - System Monitor reported a lot of page faults were occuring after about 12 hours from the last reboot.
Sys Monitor Details Before Reboot:
Page Faults/sec Max:1K (and higher) Average: 984
