The pencil is great for organic shapes. Usually i use the pencil first to draw a quick sketchy version of what im trying to illustrate. When that is done i use the pen/direct select tools to fix and refine my path.

just create a document with the swatches you want and save it as you would save any document.
import your swatch library with Window > swatch libraries > other libraries...
browse to your swatch file and presto.. you have your swatch library available in your new document :)

when opened in photoshop look in the channel palette. there you will have 5 channels; cmyk (composite), cyan, magenta, yellow and black.
pick the magenta channel, CTRL+A (mark all), delete.
same goes for cyan channel.

hehe just noticed that it was an illustrator question and not photoshop..
anyways.. i tried doing it in illy and heres how i did it:
create circle (just some shape for testing)
now create a vertical path the height of the area you want to fill with scanlines
fill: none
stroke: weigth of the...
the effect is called scanlines and simulates the effect seen on tv screens.

if i understand you correct you want 100 (or 50) single files "stiched" together as one magazine..
The thing you are looking for is the document type "Book".
In the book document you can add pages, control page numbering etc.
you can even syncronize paragraph and character...
Ivixen: you can use psd alpha channel as clipping path in ID as well, and just place the psd file in your document :)
eps shouldnt be neccesary (spelling?) when working with ID.

I am about to make a poster in indesign. its divided in 12 tiles (750mm x 750mm), 3 tiles tall and 4 tiles wide.
since there will be some graphics overlapping the tiles both horizontally and vertically, i have made 1 page with all the tiles.
Now to my problem :)
