Check out Viking Products. They have some devcies used to prevent a fax/modem from going off hook and interrupting a call in progress. They should work for what you need.

The batteries are used to keep the speed dial, auto dial and or caller ID numbers in the event the phone is unplugged from the line (-48vdc removed) The batteries are not required to make or receive calls. I suspect this is a problem with the hook-switch/plunger. Try manually pulling it up when...
Hangup should work, but you will need to wait a few seconds for the connection to clear. Also, I usually logout of the remote host, then issue a hangup command.
You need to have the service bit enable to get to the disk replacement menu, that is step 1-a in the instructions. However, I think you can also get to that menu if you connect to the modem port or if you have a modem connected, just dial into that and see if you can access the menu.
If you...
No, just follow the directions in the manual, Repair and Replacement chapter, replace system drive in multiple drive server section. You will not have to do any of those other steps.
I'm guessing you don't have a service manual. You can get it here.

This is a feature, I think it is called Access Security. It is enabled in the Class of Service. However once it is turned on, you can't turn it off in the COS. But, the user can control it from their personal options menu.
Your waitfor commands are not seeing what you are waiting for. For example, "waitfor "type" is not seeing the word "type." Therefore, it times out after 30 seconds, the default then goes to the next line.
Yes, it is possible. It has been a while since I've done this, but I believe all you have to do is plug the new power supply in. There is no feature bit or software configuration.
Good discussion topic. Being an old phone guy, who now works mostly on the data side, my observation is that data people, in general, lack basic trouble shooting skills. Which, I beleive is because of their training. When I started in telecom, we had a trouble shoouting class. We were taught...
