Has anybody been able to create a cms custom report that will provide how many call work code a specific agent has entered?

I have no technical solution to your management problem
 
How about the 'Agent AUX' report? This historical report displays the time an agent has spent in each work code. If there is 00:00 for the time code, the agent would not have used it.
