All of a suddent in my Query Analyzer when I want to open a query my file/folders name are no longer in order. They are just in a random list. Anyone seen this before?

Bring up the open file window, right click on the white space where the files and folders are listed and click the arrange by menu then name.

Kind of worked, interesting enough, now all the names are in alpha order, except descending

It's a Windows Explorer feature, not the QA. I had the same thing in several programs until I realised that the Explorer options were affecting open/save dialogs!
