Terminal services not closing program

Has any one ran into this?
When we run a program(based off of unix, uses basis)across the network its realy slow ie.. if print report from server 20 min, from workstation 2hrs. So we set up terminal services, works great exept when we logout of program it doesn't clean up files, in this case when you log in it creates a lock file and is suppose to remove when you log out,it doesn't.
Any ideas?

Create a batch file thats runs when you log out.

I need an Idea why this is happening so we can fix it. if its truly not a problem or can't be fixed I will write a batch but I would like to try and figure out why its happening
