What do you have to do when you switch from remote admin. mode to application mode? Do you have to reinstall anything or does it just change over?

You would need to go to Add/Remove Programs or to Terminal Services Configuration. Within Terminal Services Configuration, go to Server Settings and change [to] the Terminal Server Application mode.
you shouldnt need to reinstall anything in the application mode if you already have, but it may not allow you to install anything new (ie. if you are to upgrade your office or acrobat reader),
you will need to switch back to admin mode to do thata again
