There are a couple of faulty keys in your registry... I cannot remember which ones they are, but you may see the winnt\system32 folder keep popping up when system boots... I will look for the particular keys and post them when I find them... Issue was in WinNT4.0 as well...
use regedit and goto:
[HKEY_LOCAL_MACHINE\Software\Microsoft\Windows\CurrentVersion\Run
If you have any values that have their value data as nothing (null or blank) then
when windows starts up it will open a window to c:\winnt\system32
Perhaps you can just delete these values
