Shortcuts don't Run - Unable to run this command 1

A few days ago I've noticed that shortcuts from Start>Programs on 2 computers in my classroom don't work.
I receive this error when I want to execute any program from Start Menu: Windows Explorer - Unable to run this command.
But when I go to the location when the program is installed for example in C:\Program Files\Textpad\textpa d.exe - the program is executing, just the shortcut don't work.
So what could be the problem ? FS is NTFS, the user has the read&execute permission...I didn't made any changes to the system, just deleted all folders/files from Partition D: that has 100 Mb several days ago.
I think the problem is in registry...don't know for sure, I'm waiting for a reply.

1. What files exactly did you delete?
2. I see missing items from the Start Menu, such as Settings, etc... Do you have a policy applied to keep people out of there? Can you disable the policy, reboot the pc and see if the problem is gone?
3. Have you rebooted the PC?
4. What if you boot into safe mode as administrator, or some other user, does everything work okay there?

Just some tests you might run...

Hello,

Have you made any changes to the Program Files Directory? It looks like the shortcuts have become invalid for some reason. Have you deleted any of the programs from Add/Remove Programs in Control Panel? Try going to the All Users>Programs and Creating a New Shortcut to the exe files.
