Is there anyway to prevent users and even some admins from accessing a certain W2K server? Is there a way to prevent GPO's that are on the domain level from affecting one particular server?

Yes, create an OU for the server you want to ristrict. Then create a Group policy and enable the " right to log on locally " option. Then just specify or exclude the people you want accordingly.
