Saving Illustrator to PDF 1

When I have created art with several layers and save to PDF, I always get rectangles around items that have been placed. I have tried flattening before I save. I have printed to PS and then distilled to PDF, but I always get these rectangles.
Advice would be welcome.

Try copy and pasting them. I.E. open the item (by itself) being placed in AI then Copy & pasting it into your document. Then save as a pdf
