Restoring backup to repair virus attack

I cleverly turned off real time protection for some reason, and neglected to turn it back on. :)

Hows the best way to restore from the system tools backup program to repair this? Should I boot up in safe mode? Obviously I want to restore system files that might be busy in normal operation.

This is Windows 2000 server.
 
I'm using F-Secure anti-virus.
