Restoring backup to repair virus attack

I cleverly turned off real time protection for some reason, and neglected to turn it back on.

Hows the best way to restore from the system tools backup program to repair this? Should I boot up in safe mode? Obviously I want to restore system files that might be busy in normal operation.

This is Windows 2000 server.
