I am researching whether we should upgrade to Netware 5.1 or Netware 6 to be used with GroupWise 6. Are there any known problems with Netware 6 running GroupWise 6? Is one more stable than the other? Also, how difficult is it to upgrade GroupWise 5.5 running Netware 4.11 to GroupWise 6 running on Windows 2000?

Definitely upgrade to NW5.1 and apply sp3 before upgarading Groupwise. There are issues with 5.1 and GW6 (I experienced some GWIA problems) but most got fixed with the service pack.
I've been running NW5.1 with GW5.5 sp4 for a while and Upgraded to 6 recently. Not too many problems lately.
But if you are not on GW5.5 yet, I would go straight to 6 and apply sp1 after installing NW5.1
Wish I could tell you how it works on NT/2000 or NW6.
