If I compile my DLL with Binary compatability and I make a change to one class module. Is there any way that I can replace that class into the package without having to reinstall the whole thing?

You'll have to shut down the package. Copy the DLL over the top of the old one, then run mts(x)rereg. This should reregister all dlls that are currently in MTS.
If it is compiling without any errors and dll location is same as the old one then automatically old class module will replace with the new class module. Before complilation with binary compatability you have to confirm the dll is not being used by any application.
Best wishes,
Bhami.
