Removing user- level security

I applied userlevel security and have had to remove it because of problems I was encountering with other applications that were linked to / or using data from the database.
The problem is that the applications (intranet and arcexplorer)do not have read, view and run permissions on objects in the database now.
Even after the security was removed the same problems are still there. I dont know what else could be the problem. Can anyone throw in some light.
 
Depending on how many PC you would have to visit, you could just make the users into power users. could also be ownship of the user that installed the apps issue. Easy test is make a temp power user account and try it. If it fails then try with the admin account which should be able to run anything on the local machine unless overriden by NT domain policie(s).
