Recovery Console doesnt see files but NTFS reader does

I am trying to restore the c:\windows\system32\config\system file using recovery console. RC does not see the c:\windows\repair folder, but when I boot using a DOS based NTFS reader, the folder directory is there.

I find there are many folders RC isnt seeing that DOS NTFS reader does. c:\program files, c:\documents and Settings\john {with all my doc in it) ugggg.

Any ideas?
