I have two forms open. One large one and a small one which has the focus. When users click on the large form, the small one is minimized. Is there a way to prevent this, so users really have to close the small form before proceeding?

Yeah, you can do that. Under the small form's properties go to "Other" and under both the Modal and Popup properties choose Yes. Your users will have to perform whatever deeds you want them to in the small form before they can proceed back to the larger form. For more info on this fire up Access help and type in modal property.
