I created a new workgroup file, placed the file on the server and successfully joined first group of computers several days ago.
I joined another group of workstation to workgroup file this morning, got a message this was done successfully but when I tried to open a database on their computers I got this:
"Couldn't use "\\Workgroupfile\System.mdw", file already in use".
If I log on these computers as anybody from the first group all the passwords and permissions work.

you should have used the MS Access Workgroup Administrator to make the security file and provided it with a new name rather than using the default system.mdw. If someone else uses the default system.mdw on their machine this could be where the problem lies. I'd rename the altered system.mdw to something else, then recreate a new system.mdw using the MS Access Workgroup Administrator, and leave this new system.mdw with only the admin user and no passwords.

It was actually a new security file and its real name is SYSTEMS3.MDW.
One more time: if I log on the network on new machines as anybody from the first group I created, everything is perfect. Does it have to do anything with network security?

I just encountered this putting a new user on a network.
Make sure the user has read/write permissions on the server.
This is provided by the network admin, not your mdb/mdw.
Also, make sure your shortcut(if using one) has correct syntax.

I just ran into the same thing today and I thought it was an NT permissions problem and it ALMOST holds true, except for the fact that one of the users that could not log on, could log on from another machine. The problem seems to be related to the workstation as well as the user.
 
Access users ALWAYS need DELETE rights on the folders where the following files reside:
1.) Frontend
2.) Backend
3.) Workgroup file (.MDW)

The reason is the fact that ACCESS creates .LDB files (and the last user deletes this file! (see ACCESS ONLINE ENCYCLOPEDIA ( chapter "Network" for details).
If the LDB is not deleted it provocates strange behaviour.
 
I have given everyone change access to ALL my access database shares and I still have the cant open database already in use error. I dont know what else to try...
 
I have ran into this problem on occasion (maybe once in the last 6 months) with our system.mdw file that has about 30-40 users. In our case, no matter what user tried to log on or what machine they were on, we got the "...file in use..." error.

The solution for us was to use the server manager to close all the resources that were open on the server for the system.mdw

I recall reading somewhere that there was a service pack that you could apply to office that would correct this area. Do you have the latest SP?
