it depends on which hba you used, for instance on emulex, you can set the queuedepth using elxcfg (in scsi mini port), see

Are you using the SANSurfer software on the server? If not you will need to reboot the server and hit "Alt +Q" when it prompts you. You will then need to go into the settings of the HBA NVRAM and change it from there.
