Peregrine Desktop Inventory- What does the Scanner Scan?

My company is using Peregrine Desktop Inventory, and they haven't been trusting it so they have us comparing the scans done by the program to the standard dos dir *.exe /s >a:\blah.txt scan and since i started on it all of the scans have the same exe's except for one program so my boss wants to know what exactly does the PDI scan scan? does i scan the registry to find out what files are on the harddrive? Somebody with some knowledge please poor it on me.

If configured to do so, the scanner will actually go into each directory to find out files...
