Have you tried reinstalling windows with all the latest drivers?
Has the always been a problem or has it started recently?

Along with the updates to the OS I would check your heat sink
Make sure you are running at optimum temp. It kinda sounds like you are over heating , the system then underclocks to cool off and then returns to normal clock . the number of fans may not be the issuse but the setting of the heat sink itself.

it sounds to me like some sort of preset process is running, i.e. virus scan, autosave, etc... Did this occur all of a sudden out of the blue or did it start after some sort of event? I.E... New memory, processor, installation or deletion of a program, cleaning up old files, etc...
Most often events like this are as a result of something else that was tampered with.
Divide and conquer- Recall when it started and what action was done just before it started.
Hope this helps.

I used to have serious slowdown problems from time to time. Sometimes the devices you see, aren't the only devices loaded. Go into Safe mode and check the number of devices in each category versus the view you see in the normal mode. I once had like 12 Adrives and 3-4 video cards even though they didn't show up in the normal boot up device manager. I usually delete all the devices in a category that have several repeats(except system cause I dont want the hassle), and let windows reinstall them(have disks handy). Thats particular to various slow downs but it is something to try. You could be having a IRQ conflict that something is triggering. Just a thought. I have more thoughts, backup thoughts. And backups for my backups if my backups ain't working.

Like others have said, try to think of anything you changed soon before the problems started occuring... software settings, hardware configurations, or BIOS setup. And you may want to try slowing down your CPU or bus speeds in your BIOS (if you can) and see what happens. That worked for me once when a new computer of mine was freakin' out like that (though your system seems like it could handle fast settings).
