We have a Mitel 3300 and peripheral cab. running around 200 phones, mainly Orchid DBT2000 analogue handsets. The system is set to flash the MW light for VM but the problem is that a number of phones (mainly phones that are close to the comms room) also bleep in time with the MW flash. Turning the ringer off on the phone resolves this but is not a permanent solution. (users forget to turn ringer back on when returning to their desks.
I have tried reversing the polarity on the Krone strips but no joy.
We have substituted a few of the handsets with different makes and this seems to cure the problem but will be an expensive fix if we have to replace all the handsets.
From memory line length is set to short and MW indication is set to positive disconnect.
Any pointers?

Have you tried turning it off then on again!

You need to turn off audible tone notification the the class of service of the phones

You could also tinker with the ONS/OPS circuit desriptor create a new one and then apply this to a test phone while you change some of the parameters.
However as you suspect it may be the phones that are the issue.
I have certainly seen this in the past with some phone type not supporting MITEL MWI correctly.

I think the name of this issue is called "bell tap" where the 90v msg lamp voltage is causing the ringers to pulse. The problem occurs with cheap Chinese phones. We never had the problem with original WECO sets nor was it a problem in the original "Made in the USA" ITT sets. Chinese sets from Comdial were among the first to exhibit the problem and a trip to the arbor press (!) solved that in short order. :)

If you have phones with standard gong-style ringers in them you may be able to solve this by placing a piece of Scotch tape over the armature.
