I have a vector with various VDNs that point to it. At a certain point I would like people to be routed to the a voicemail box base on the VDN they came in on. The VDN override is set to N. The vector step says:

messaging skill 99 for extension Active.

The calls hit voicemail, but it doesn't know the mailbox number. I've also changed the step to hard code it:

messaging skill 99 for extension 123456

However this doesn't appear to work either.

Is there a way to find out what digits are being sent to the VM? the VDN trace just shows it leaving vector processing.

If you're running Modular Messaging - you could open the OHV on the MAS to see it hit the server. This is similar to 'list trace x' in ASA.
