Message Indicator Light Stays Lit after module replacement

We had a lightning strike that fried one of our 408 GS/LS MLX boards. I replaced the board and then did a Board renumber through the WinSPM software. Everything is back up and running except now the message indicator light stays lit on several phones, even phones that don't have voicemail on them. I have a Merlin Messaging R1.1 module installed with a 8 port card. I have went around to the phones and manually turned off the light using the #*53ext# trick, but it keeps coming back. What should I be checking to fix this. I have a backup from last month that I could use to restore the system. Should I do a restore or is there something simple I can do. Thanks in advance!
 
Message waiting, from the switchboard can be activated. Go there,switch the DSS console to Message waiting and see if your extension is activated- if so de-activate. The system will refresh extension M.W. lights every night at 2:00AM (default)
 
I've manually deleted the messages on all of the phones (Menu, msg, delete) and also went into WinSPM, maintenance, System, and cleared the message light from all of the phones. This turned off the lights on most of the phones, but not all. I've also busied out the replacement board and reset it. The only thing I've recognized is that the replacement board shows up as a 408GLM-U board when I inventory everything, even though it's labeled as a 408 GS/LX MLX board. Would that have anything to do with this problem at all? I'm completely baffled by this!
 
How many stations are we talking about? Did you check the message waiting feature at the switchboard?
I have had this same issue on a TDL024, where the original translations placed all of the executives.Unfortunately, when the board failed-in-service, a mad dash was made to move the C.E.O., President, etc to available ports on other cards. This was done before the voicemail ports were cleared and deleted - big mistake. The stations were moved via setup space and new mailboxes were built with the old ports now assigned a default ext.# and the message waiting lights illuminated forever with no long-term way to extinguish them.
Did you move any stations after the lightning strike or just replaced the board?
 
408GLM-U is fine. It is a version of the 408MLX module. If you have done a board renumber, and it looks like you have then you may also try a busy-out, reset, restore on the voicemail. The last port of the voicemail card turns the message waiting light on and off. I would verify that port is programmed/working properly. Call that extension directly and make sure it picks up each time you call it.

If they don't have voicemail and are not in coverage than the lights were turned-on via message waiting or send message - that should simplify the troubleshooting.
 
After trying everything suggested, I finally replaced the magix processor and did a restore with our latest backup pre-lightning strike. Thanks to everybody that responded! :)
