We have a ip406 with the following licences
Voicemail Pro - 4 ports - Unlimited
Phone Manager Pro - Unlimited
Soft Console - 1 user
eBLF - Unlilited
Phone Manager Pro IP - 1 user

We have bought a s/h ip500 v1 with the following licence
ip500 voice networking channels x 4

Can we have the ip406 licences transferred to the ip500 and if so would there be any additional costs
 
You can transfer licences between dongles, quite easily but it requires a registered Avaya partner, there is a cost involved but the amount depends on who you are dealing with obviously :)

I assume you are going to use the 500 in place of the 406.

Is there a reason you don't already have an Avaya BP involed? Cost I assume.

Might have been better in the long run to give a BP this as a project. It could be much more complicated than just transferring the licenses and take it from there. The 500 hardware itself is not huge in itself against potential other things.
