I have removed the Primary Site at my company and am going to install a new site. Should I clean the clients before I bring up the new site?? (750+ clients to clean)

Yes you have to! They will not do it automatically. The best thing to have done was to set up the new site link it in a parent child relation and break down the old site. In this way the clients report to the new site
