I've got a 40-page document and when I create a PDF, items appear on some of the pages in the PDF that do not appear in the InDesign file. For example, on one page, I've applied a blank master, but in the PDF there are graphics from one of the other masters showing up...None of the masters are based on any of the other masters either. Any ideas on where to start? Thanks!

What happens if you PDF that one Page?
How are you making the PDF?
I think, the safest way is to print to a Postscipt file then run that through Acrobat Distiler.

I believe this is an InDesign bug.
It seems to happen when you have two different master pages as a spread that have elements that are too close to the gutter. Sometimes these elements will appear on the layout pages, but usually not until you print or PDF.
I am having the same issue! My manager has contacted Adobe to see if they have any solutions. I will keep you posted on the results.

I think you are right about it being an InDesign bug.
The document has gone to press by now and the problem did occur when there were two different master pages in a spread and esp. when they were too close to the gutter.
Let me know if you find out a solution from Adobe.
I had to make the master pages the same and just modify within the document.

I also did find this "solution" on the Adobe web site, but to me is not a real solution.

Issue
After you apply the objects from one page of a two-page master spread to one page of a two-page document spread, objects that cross the gutter on the master spread appear on both pages of the document spread, instead of being "cut" along the gutter.
Solutions
Do one of the following:
Solution 1: Create a new single-page master.
Create a new single-page master that contains only the objects you want on the single document page, and then apply it to the document page.
Solution 2: Manually override the master-page objects and edit the object in the spread.
To manually override a master-page object, press Ctrl+Shift (Windows) or Command+Shift (Mac OS) and select the master page objects, then remove or change the objects as desired.

If anything overlaps on a spread master it will appear. It always has done.
What you have is different
I had the same thing the other day.
It printed ok viewed ok, but when I made a PDF it showed up.
I always print to a Postscript file, then distill.
But to get around this problem I had to go straight to PDF ie. File>Print, click on printer>output options>PDF
this fixed it, so know I just have to remember to do it that way for this job.
