Incoming Outook Messages deleted

I have a user that will get his notification that new mail has arrived, would you like to open it. When he clicks the OK button on that message, a new message pops up saying that "The message has been moved or deleted", and there is no new message. This does not happen with all of his messages just periodically. I am running Exchange 5.5, SP4 with Outlook clients. He has no client side or server side rule setup.
 
Is the message reappearing in a .pst file or deleted files folder? In the lower left corner of the inbox list of e-mail, does the number of messages shown there correlate to the number of messages showing in the inbox?
If they aren't in either a .pst file (personal folder), or the deleted files folder, they might just be hidden in the inbox.
I have seen a number of cases where a rule did not show up when looked for, but one existed anyway from a different profile and somehow got applied in the customer's profile.
 
These messages aren't going into a personal folder. When the message comes up that "New mail has arrived, do you want to read it", I had him click No then go into his Inbox. When he did that, the message was there, if he clicks "Yes" to read the message that is when he is informed that the messages has been moved or deleted. Once that happens the message is gone
 
Does it happen only on that machine? Or all machines he logs into? If so does he have a roaming profile? As this could be a profile issue.

No roaming profiles here. Each user has their own machine.
