Hidden windows folder

My computer was recently infected with a trojan. I found and deleted the trojan but it has caused an odd side effect. My windows folder is now hidden. I know how to make them visible, and what to click to unhide them. My problem is that if i use the show hidden folders and files option, then right click on the windows folder, the checkbox to make the windows folder visible again is greyed out and cannot be selected. Is there a way to unlock the checkbox so that i can click it and get my windows folder back to normal?

At the advice of someone else i turned restore points off. But thanks for the help. Bcastner, I don't know what the hell the thing you put means, but it worked. Thanks a lot to you both.
