Some deep powerful fans can vibrate quite badly and this is just something you will have too put up with.
There are just a couple of things to check though:
1)Remove the sticker off the impeller (this can upset the ballance)
2)Make sure you have used ALL the motherboard mounting points with screws and NOT just nylon legs that DO NOT firmly hold down the motherboard.
3)You could replace the fan with a slower or slimmer version but make sure the Fan/heatsink combination is still up to the job.

It's generally also a good idea to use heatsink compound. Not only will it decrease the chance of CPU overheat or damage, but also make a solid bond with the heatsink reducing the chance of vibration against the CPU. Enkrypted

I think we are going to agree to disagree on that one Enkrypted, as I cannot for the life of me see why heatsink compound would reduce vibration unless it was adhesive thermal paste and not the usual viscose type.
Yes of course thermal paste is vital for good heat transfer and all but the oldest of processors should be fitted using a small grain sized portion on the CPU core.

Sometimes the vibration is because the fan bearing(supposedly pre-lubricated) dries out from the heat and can stand the smallest drop you can manage from one of those little "sewing machine oil" cans.
Not all fans are equal, of course, but the sticker on the fan may be covering the end of the bearing...just carefully take it off and add a drip to it. To do it you'll probably have to take the fan off the hs...if you're careful enough to not spread the oil around, you can replace the sticker.

Another thing I've seen is that on some hs's the screw threads are not deep enough or not properly done...and one or more of them don't properly tighten. To get around this I've used a drop of loctite in the holes that don't pull up tight...
A quick workaround to this problem - which I see alot. (I must be a shoddy builder!) is to adjust the 4 screws holding the fan against the heatsink. As you loosen/tighten them you will hear the sound change. Do this untill it stops.
