HD reporting wrong sizes

I am running w98 with a hard drive partitioned as C,D. I am getting a message that I have run out of space on D. When I go to properties for D, it says that the usage is only 65%.
If I try to do a scan disk, I get the message that the disk is not properly formatted or a disk utility has it locked. Nothing appears to be running that would lock it. Any help would be appreciated. By the way, C and D are both formatted FAT32.
 
Assuming AV tests, Disk utilities, etc have been maintained and used:

Try emptying the recycle bin, also, if running Norton System works or similiar, empty the protected files...

Have you been getting bad blocks while surface scanning in scandisk

Boot to clean DOS by holding down CTRL while booting- at the resulting menu, choose "Command Prompt Only". run the DOS version of SCANDISK, see if any error. SCANDISK /? will give you syntax help
